Victor Moses scored a penalty to draw Nigeria level after Messi’s right-footed strike before Rojo dashed Nigerian hopes in the 87th minute of the encounter.
Argentina qualified as Group D runners up after Croatia defeated Iceland 2-1 in the second group game of the night.
While Croatia qualified with nine points, Argentina scraped through on four points with Nigeria securing just three points and Iceland ending up with one.
